Update on this, turns out this is totally unrelated.

The issue lies within the flatpak version of protontricks or the bashrc alias for the flatpak version. Still digging into it, but I can take the same slow hardware but with cachyos and still reproduce the issue if I use the flatpak version of protontricks. Native protontricks works properly (with bashrc alias removed)

What this tells me since using terminal with flatpak worked is the flatpak context must not be inheriting the alias from bashrc
